Dear Harald #2


The ancIBD method paper from the David Reich Lab was just published in Nature (open access here). It's a very useful effort, but the authors are still somewhat confused about the origin of the Corded Ware culture (CWC) population. From the paper (emphasis is mine):

This direct evidence that most Corded Ware ancestry must have genealogical links to people associated with Yamnaya culture spanning on the order of at most a few hundred years is inconsistent with the hypothesis that the Steppe-like ancestry in the Corded Ware primarily reflects an origin in as-of-now unsampled cultures genetically similar to the Yamnaya but related to them only a millennium earlier.

This is basically a straw man argument, because it's easy to debunk. So why put it in the paper? Well, as far as I can see, to make the idea that the CWC is derived from Yamnaya look more plausible.

This idea, that the CWC is an offshoot of Yamnaya, seems to be the favorite explanation for the appearance of the CWC among the scientists at the David Reich Lab.

However, I'd say they're facing a major problem with that, because the CWC and Yamnaya populations have largely different paternal origins. That is, CWC males mostly belong to Y-haplogroups R1a-M417 and R1b-L51, while Yamnaya males almost exclusively belong to Y-haplogroup R1b-Z2103.

Indeed, as far as I know, there are no reliable instances of R1a-M417 or R1b-L51 in any published or yet to be published Yamnaya samples.

But it is possible to reconcile the Y-haplogroup data with the ancIBD results if we assume that the peoples associated with the Corded Ware, Yamnaya and also Afanasievo cultures expanded from a genetically more diverse ancestral gene pool, each taking a specific subset of the variation with them.

This gene pool would've existed somewhere in Eastern Europe, probably at the western end of the Pontic-Caspian steppe, at most a few hundred years before the appearance of the earliest CWC burials in what is now Poland.

Moreover, the split between the CWC and Yamnaya populations need not have been a clean one, with long-range contacts and largely female-mediated mixing maintained for generations, adding to the already close genealogical links between them.

I've started analyzing the Identity-by-Descent (IBD) data from the recent Ringbauer et al. preprint (see here). Unfortunately, it'll take me a few weeks to do this properly, so I won't be able to write anything detailed on the topic for a while.

Meantime, this is the comment that I left for the authors at bioRxiv (at this time it's still being approved, but it should appear there within a day or so, possibly along with a reply from the authors):

Hello authors,

Thanks for the interesting preprint and data. However, I'd like to see you address a couple of technical issues and perhaps one theoretical issue in the final manuscript:

- the output you posted shows some unusual results, which are potentially false positives that appear to be concentrated among the shotgun and noUDG samples. I'm guessing that this is due to the same types of ancient DNA damage creating IBD-like patterns in these samples. If so, isn't there a risk that many or even most of the individuals in your analysis are affected by this problem to some degree, which might be skewing your estimates of genealogical relatedness between them?

- many individuals from groups that have experienced founder effects, such as Ashkenazi Jews, appear to be close genetic cousins, even though they're not genealogical cousins. Basically, the reason for this is reduced haplotype diversity in such populations. Have you considered the possibility that at least some of the close relationships that you're seeing between individuals and populations might be exaggerated by founder effects?

- thanks to ancient DNA we've learned that the Yamnaya phenomenon isn't just an archeological horizon, but also a closely related and genetically very similar group of people. Indeed, in my mind, ancient DNA has helped to redefine the Yamnaya concept, with Y-chromosome haplogroup R1b-Z2103 now being one of the key traits of the Yamnaya identity. So considering that the Corded Ware people are not rich in R1b-Z2103, and even the earliest Corded Ware individuals are somewhat different from the Yamnaya people in terms of genome-wide genetic structure, it doesn't seem right to keep claiming that the Corded Ware population is derived from Yamnaya. I can't see anything in your IBD data that would preclude the idea that the Corded Ware and Yamnaya peoples were different populations derived from the same as yet unsampled pre-Yamnaya/post-Sredny steppe group.

Yamnaya is from Europe, but it's really from Asia


I was about to post a comment under a new preprint at bioRxiv, but the comment section isn't there anymore. Hopefully, this is just a temporary glitch.

The preprint in question is titled Reconstructing the spatiotemporal patterns of admixture during the European Holocene using a novel genomic dating method [LINK]. It's co-authored by Harvard/Broad MIT scientist Nick Patterson who occasionally comments at this blog.

My impression is that the authors see the people associated with the Yamnaya culture as Asians who simply used "far" Eastern Europe as a springboard to expand into other parts of Europe.

If so, they're dead wrong.

There are at least three arguments why the Yamnaya population should be seen as quintessentially European:

- its home was initially and overwhelmingly the Pontic-Caspian steppe, which is entirely located within the present-day borders of Europe

- Yamnaya genomes are clearly different from those of older populations native to nearby parts of Asia, and, in fact, these differences show a very strong correlation with the present-day borders between Europe and Asia

- the Yamnaya people weren't a new population in Europe by any stretch, but must have been overwhelmingly derived from the very similar Eneolithic peoples of the Pontic-Caspian steppe and/or the nearby forest steppe, both of which are located in Eastern Europe.

And yet, this is what the preprint claims:

The beginning of the Bronze Age was a period of major cultural and demographic change in Eurasia, accompanied by the spread of Yamnaya Steppe Pastoralist-related ancestry from Pontic-Caspian steppes into Europe and South Asia (16).

In fact, what really happened at this time was that Yamnaya steppe pastoralist-related ancestry spread from Eastern Europe to other parts of Europe, as well as to Central and West Asia.

The preprint does eventually explain that present-day South Asians derive their Yamnaya-related ancestry from a later eastward expansion of the European Corded Ware culture (CWC), but it completely ignores the fact that the Afanasievo culture was the result of the initial eastward expansion from Europe to Asia. That is, the ancestors of the Afanasievo people were recent migrants from the Pontic-Caspian steppe to Central Asia and Siberia.

There's also this:

Over the following millennium, the Yamnaya-derived groups of the Corded Ware Complex (CWC) and Bell Beaker complex (BBC) cultures brought Steppe pastoralist-related ancestry to Europe.

Seriously? Both the CWC and BBC, just like the Yamnaya culture, were from Europe. In fact, as per above, the descendants of the CWC expanded into Asia.

And this:

The second major migration occurred when populations associated with the Yamnaya culture in the Pontic-Caspian steppe expanded to central and western Europe from far eastern Europe.

The authors basically admit here that Yamnaya came from Eastern Europe, but they call it "far" Eastern Europe. Perhaps they know something I don't, but as things stand, there's no evidence that Yamnaya came from "far" Eastern Europe. In fact, the emerging consensus based on ancient DNA, including pre-publication data, is that Yamnaya may have originated in what is now Ukraine. In my opinion, Ukraine isn't located in "far" Eastern Europe, but more or less in the middle of it.

Inexplicably, this is what they say about the genetic origins of the Yamnaya and Afanasievo peoples:

These groups were likely the result of a genetic admixture between the descendants of EHG-related groups and CHG-related groups associated with the first farmers from Iran (8, 22, 36).

...

Thus, we combined all early Steppe pastoralist individuals in one group to obtain a more precise estimate for the genetic formation of proto-Yamnaya of ~4,400 to 4,000 BCE (Figure 2). These dates are noteworthy as they pre-date the archeological evidence by more than a millennium (37) and have important implications for understanding the origin of proto-Pontic Caspian cultures and their spread to Europe and South Asia.

Not really.

Like I said, the Yamnaya population was overwhelmingly derived from the Eneolithic peoples of the Eastern European steppe and/or forest steppe. And these Yamnaya-like Eneolithic peoples were spread out across a vast area of Eastern Europe by at least ~4,500 BCE. Some of their genomes have been available for several years, and many more are on the way.

It is possible that the Yamnaya and Afanasievo genotype formed in 4,400-4,000 BCE, but if so, then this was due to mixing between the Eneolithic steppe peoples and nearby European farmers. That's because the difference between the Yamnaya and Eneolithic steppe genotypes is minor (~15%) European farmer admixture in the former.

The really interesting puzzle is exactly where and when the peculiar Eneolithic steppe genotype came into being. Any ideas Dr Patterson?

Modern domestic horses came from the Eastern European steppe


Over at Nature at this LINK. I'm getting the impression that geneticists and the editors at Nature are really crap at geography. Obviously, this paper argues that modern domestic horses came from the Pontic-Caspian steppe, which is located very firmly in Eastern Europe. But, inexplicably, instead of actually saying this, the authors came up with the much more ambiguous term Western Eurasian steppes, and even put that in the title. I wonder why? Here's the paper abstract:

Domestication of horses fundamentally transformed long-range mobility and warfare 1. However, modern domesticated breeds do not descend from the earliest domestic horse lineage associated with archaeological evidence of bridling, milking and corralling 2,3,4 at Botai, Central Asia around 3500 bc3. Other longstanding candidate regions for horse domestication, such as Iberia 5 and Anatolia 6, have also recently been challenged. Thus, the genetic, geographic and temporal origins of modern domestic horses have remained unknown. Here we pinpoint the Western Eurasian steppes [my note: they actually mean the Pontic-Caspian steppe, which is located in Eastern Europe], especially the lower Volga-Don region, as the homeland of modern domestic horses. Furthermore, we map the population changes accompanying domestication from 273 ancient horse genomes. This reveals that modern domestic horses ultimately replaced almost all other local populations as they expanded rapidly across Eurasia from about 2000 bc, synchronously with equestrian material culture, including Sintashta spoke-wheeled chariots. We find that equestrianism involved strong selection for critical locomotor and behavioural adaptations at the GSDMC and ZFPM1 genes. Our results reject the commonly held association 7 between horseback riding and the massive expansion of Yamnaya steppe pastoralists into Europe [my note: the Yamnaya culture was located in Europe] around 3000 bc 8,9 driving the spread of Indo-European languages 10. This contrasts with the scenario in Asia where Indo-Iranian languages, chariots and horses spread together, following the early second millennium bc Sintashta culture 11,12.

Update: I emailed one of the lead authors, Ludovic Orlando, asking him for a comment. Here it is:

Thanks for your interest in our research. We indeed struggled finding the term that would be most appropriate and this was discussed with our coauthors. The Pontic-Caspian steppe would seem the most obvious choice but my understanding is that this would include a large region, stretching from the most north-western side of the Black sea to the foothills of the Urals. This is larger than the signature recovered in our data. My understanding is that the Eastern European steppes would also stretch more northernly than the region that we narrowed down. Eastern European steppes was also not immediately clear, even for European scholars such as myself. Therefore, it did not seem that there were any terms that were ready-made for truly qualifying our findings. We thus went for Western Eurasian steppes in the main title, and sticked to more precise locations such as the Don-Volga region in the main text. I guess that this is one of those cases where the activities of past herders did not exactly follow some geographic terms that would only be defined thousands of years later.

However, the Pontic-Caspian steppe and the Eastern European steppe are in fact terms that describe the western end of the Eurasian steppe. So they should be totally interchangeable with the term Western Eurasian steppes. Except, at least to me, they seem less ambiguous.

Ergo, the Eastern European steppe can't be more northerly than the Western Eurasian steppes, because it's the same thing. Moreover, the Pontic-Caspian steppe can't stretch further west than the Western Eurasian steppes, because, again, it's the same thing.

Indeed, the land north of the Eastern European/Western Eurasian steppes is called the forest steppe.

R1a vs R1b in third millennium BCE Central Europe (Papac et al. 2021)


R1a-M417 and R1b-L51 are by far the most important Y-chromosome haplogroups in Europe today. More precisely, R1a-M417 dominates in Eastern Europe, while R1b-L51 in Western Europe.

It's been obvious for a while now, at least to me, that both of these Y-haplogroups are closely associated with the men of the Late Neolithic Corded Ware culture (CWC). Indeed, in my mind they're the main genetic signals of its massive expansion, probably from a homeland somewhere north of the Black Sea in what is now Ukraine.

I'm still not exactly sure how the east/west dichotomy between R1a and R1b emerged in Europe, but, thanks to a new paper by Papac et al. at Science Advances, at least now I have a working hypothesis about that. Below is a quote from the said paper, emphasis is mine:

In addition to autosomal genetic changes through time, we observe a sharp reduction in Y-chromosomal diversity going from five different lineages in early CW to a dominant (single) lineage in late CW (Fig. 4A). We used forward simulations to explore the demographic scenarios that could account for the observed reduction in Y-chromosomal diversity. Performing 1 million simulations of a population with a starting frequency of R1a-M417(xZ645) centered around the observed starting frequency in Bohemia_CW_Early (3 of 11, 0.27), we assessed the plausibility of this lineage reaching the observed frequency in Bohemia_CW_Late (10 of 11, 0.91) in the time frame of 500 years under a model of a closed population and random mating (Materials and Methods). We reject the “neutral” hypothesis, i.e., that this change in frequency occurred by chance, given a wide range of plausible population sizes. Instead, our results suggest that R1a-M417(xZ645) was subject to a nonrandom increase in frequency, resulting in these males having 15.79% (4.12 to 44.42%) more surviving offspring per generation relative to males of other Y-haplogroups. We also find that this change in Y chromosome frequency is extreme compared to the changes in allele frequencies at fully covered autosomal 1240k sites within the same males, suggesting a process that disproportionately affected Y-chromosomal compared to autosomal genetic diversity, ruling out a population bottleneck as the likely cause. Our results suggest that the Y-lineage diversity in early CW males was supplanted by a nonrandom process [selection, social structure, or influx of nonlocal R1a-M417(xZ645) lineages] that drove the collapse in Y-chromosomal diversity. A simultaneous decline of Y-chromosomal diversity dating to the Neolithic has been observed across most extant Y-haplogroups (64), possibly due to increased conflict between male-mediated patrilines (65). We view that changes in social structure (e.g., an isolated mating network with strictly exclusive social norms) could be an alternative cause but would be difficult to distinguish in the underlying model parameters.

Right, so even though the CWC was clearly a community of closely related groups, there must have been some competition between its different clans. And since these clans were highly patriarchal and patrilineal, this competition probably led to different paternal lineages dominating different parts of the CWC horizon, with M417 becoming especially common in the east and L51 in the west.

Of course, the expansions of post-Corded Ware groups, such as the M417-rich Slavs in Eastern Europe and L51-rich Celts in Western Europe, were also instrumental in creating Europe's R1a/R1b dichotomy, but obviously these groups were in large part the heirs of the CWC.

On the origin of the Corded Ware people


There's been a lot of talk lately about the finding that the peoples associated with the Corded Ware and Yamnaya archeological cultures were genetic cousins (for instance, see here). As I've already pointed out, this is an interesting discovery, but, at this stage, it's difficult to know what it means exactly.

It might mean that the Yamnayans were the direct predecessors of the Corded Ware people. Or it might just mean that, at some point, the Corded Ware and Yamnaya populations swapped women regularly (that is, they practiced female exogamy with each other).

In any case, I feel that several important facts aren't being taken into account by most of the interested parties. These facts include, in no particular order:

- despite being closely related, the Corded Ware and Yamnaya peoples were highly adapted to very different ecological zones - temperate forests and arid steppes, respectively - and this is surely not something that happened within a few years and probably not even within a couple of generations

- both the Corded Ware and Yamnaya populations expanded widely and rapidly at around the same time, but never got in each others way, probably because they occupied very different ecological niches

- despite sharing the R1b Y-chromosome haplogroup, their paternal origins were quite different, with Corded Ware males rich in R1a-M417 and R1b-L51 and Yamnaya males rich in R1b-Z2103 and I2a-L699

I suppose it's possible that the Corded Ware people were overwhelmingly and directly derived from the Yamnaya population. But right now my view is that, even if they were, then the Yamnaya population that they came from was quite different from the classic, R1b-Z2103-rich Yamnaya that spread rapidly across the steppes.

Indeed, perhaps what we're dealing with here is a very early (proto?) Yamnaya gene pool located somewhere in the border zone between the forests and the steppes, that then split into two main sub-populations, with one of these groups heading north and the other south?

I do wonder what David Anthony would say if he was made aware of the above mentioned facts? Then again, perhaps he's already aware of them, and simply chose to ignore them when formulating his latest theory about the origin of the Corded Ware people?

A tantalizing link


A new paper at PLoS ONE reports on the first human genomes reliably associated with the Single Grave culture (SGC). They were sequenced from remains in a burial at Gjerrild, Denmark, roughly dating to 2,500 BCE.

Surprisingly, one of the male genomes belongs to Y-haplogroup R1b-V1636, which is an exceedingly rare marker both in ancient and present-day populations.

However, the results do make sense, because the earliest instances of R1b-V1636 are in three Eneolithic males from burial sites on the Pontic-Caspian (PC) steppe in Eastern Europe, which is precisely where one would expect to find the paternal ancestors of the SGC population. The SGC, of course, is the westernmost variant of the Corded Ware culture (CWC), and there's very little doubt nowadays that the CWC had its roots on the PC steppe.

A Copper Age individual from Arslantepe in central Anatolia also belongs to R1b-V1636, which suggests that Northern Europe shared a very specific link with Anatolia via Eastern Europe during a period generally regarded to have been the time of early Indo-European dispersals.

Numerous SGC barrows or kurgans dot the landscape in what are now the Netherlands, northwestern Germany and Denmark. Unfortunately, most SGC human remains have been eaten up by the acidic soils that exist in this area.

Looking forward to a post-Covid world


I was hoping that the Covid-19 pandemic wouldn't have an immediate impact on the publication of ancient DNA papers and new data, but considering how much things have slowed down in this respect, it seems that I was fooling myself.

So let's take a break until early next year, and then see what happens.

Trust me, we've got a lot to look forward to in the post-Covid-19 world. Based on what I've heard from various sources, here are some predictions about what we might see:

- the search for the Proto-Indo-European homeland will shift west to the North Pontic steppe

- on the other hand, the search for the Proto-Uralic homeland will move deep into Siberia

- the key role of the Single Grave (westernmost Corded Ware) culture in the population history of Western Europe will finally get some attention

- following on from the above, Y-haplogroup R1b-L51 will be revealed as a Single Grave marker

- the idea that the Pontic-Caspian steppe was colonized by migrants from Mesopotamia during the Bronze Age will be forgotten, and, ironically, we'll instead learn that there was a significant influx of steppe ancestry into ancient Mesopotamia

- Old Kingdom Egyptians will come out less Sub-Saharan African than present-day Egyptians.

I probably shouldn't blab everything out, so that's all you're getting from me for now. You'll just have to wait for the rest until next year, or perhaps even the year after that.

Fatyanovo as part of the wider Corded Ware family (Nordqvist and Heyd 2020)


There's a new archeological paper about the Fatyanovo culture at the Proceedings of the Prehistoric Society [LINK]. It includes this quote on page 18:

In the traditional narrative, the Fatyanovo people – like the CWC populations in general – are regarded as Indo-European, representing the pre-Balto-Slavic (-Germanic) stage (Carpelan & Parpola 2001, 88; Anthony 2007, 380; also Gimbutas 1956, 163; Tretyakov 1966, 109) in the spread of Indo-European languages.

That's correct, but considering the latest ancient DNA research on the Fatyanovo people, the traditional narrative is probably wrong. Fatyanovo males were rich in Y-haplogroup R1a-Z93, which is found at very low frequencies in Balto-Slavic populations (see here). It's actually much more common nowadays in Central and South Asia, where it often reaches frequencies of over 50% in Indo-Iranian speaking groups.

Balts and Slavs are rich in R1a-Z282, which is a sister clade of R1a-Z93 that has been found in Corded Ware and Corded Ware-related samples from west of Fatyanovo sites. That is, in present-day Poland and the Baltic states.

Therefore, the origins of the Balto-Slavs should be sought somewhere west of the Fatyanovo culture, probably in the Corded Ware derived populations from what is now the border zone between Poland, Belarus and Ukraine.

Indeed, in my view the Fatyanovo people are more likely to have spoken Proto-Indo-Iranian rather than anything ancestral to Baltic or Slavic (see here).

Yamnaya-related ancestry proportions in present-day Poles


Modeling ancient ancestry proportions in present-day Europeans with the qpAdm software is now a lot more difficult. The reasons for this are updates to qpAdm as well as the availabiity of more useuful outgroups or right pops.

This isn't necessarily a bad thing, because users are forced to work harder to find successful models, which is likely to lead to some interesting discoveries. But it can be very frustrating.

I don't think that settling for poor statistical fits or using a small number of outrgoups are acceptable short cuts. Perhaps sequencing modern-day samples in exactly the same way as the ancient samples, and thus increasing the compatability between them, might help?

Limiting qpAdm runs to higher quality SNPs from transversion sites does help, but perhaps largely because of the significant reduction in markers?

In any case, I've now given up on running such analyses, at least until I see some serious pointers on the topic from Harvard's qpAdm experts. But before I put this project to bed for the time being, I'd like to share some new results for Poles from eastern and western Poland, respectively.

Even using transversion sites, this is one of the very few combinations of ancient reference samples that works for the Poles with these right pops. That is, the combination of early Corded Ware samples from the East Baltic (CWC_Baltic_early) and Funnel Beaker samples from Scandinavia (SWE_TRB). The former are obviously the proxy here for Yamnaya-related ancestry.

Adding any sort of hunter-gatherer population to this model doesn't help or even makes things worse (for instance, see here and here). It is possible to add Baltic hunter-gatherers to a similar model after dropping CWC_Baltic_early in favor of closely related samples from the Early to Middle Bronze Age Pontic-Caspian steppe. Note, however, that the statistical fits are somewhat poorer.

Interestingly, but not surprisingly, the ancestry of many present-day Northwestern European populations can be modeled in basically the same way. That's because ancient ancestry proportions are more closely correlated with latitude than longitude across much of the European continent.

My general advice for qpAdm is 1) Work on the right hand set. Don't include irrelevant population (except for one population as an outgroup); picking the best RHS can dramatically reduce s. errors on the admixture weights. 2) If qpAdm gives a very low p-value try and understand why, sometimes it is telling you that the target is not a mixture of the sources but sometimes the assumptions are violated, for example recent gene-flow from left pops -> right.

The oldest R1a to date


My popular map of the oldest instances of Y-haplogroup R1a in the ancient DNA record has a new entry: PES001 from the recent Saag et al. preprint. PES001 comes from a burial site in what is now northwestern Russia and is dated to a whopping 10785–10626 calBCE.


Indeed, I'm not aware of any R1a samples older than PES001 among the treasure trove of thousands of ancient samples waiting to be published. So it's likely that this individual will remain the oldest member of our R1a clan for some years to come.

Fatyanovo males were rich in Y-haplogroup R1a-Z93 (Saag et al. 2020 preprint)


I'd say that thanks to this preprint we're now a lot closer to solving the mystery of the Sintashta people. Over at bioRxiv at this LINK. From the preprint:

Transition from the Stone to the Bronze Age in Central and Western Europe was a period of major population movements originating from the Ponto-Caspian Steppe. Here, we report new genome-wide sequence data from 28 individuals from the territory north of this source area - from the under-studied Western part of present-day Russia, including Stone Age hunter-gatherers (10,800-4,250 cal BC) and Bronze Age farmers from the Corded Ware complex called Fatyanovo Culture (2,900-2,050 cal BC). We show that Eastern hunter-gatherer ancestry was present in Northwestern Russia already from around 10,000 BC. Furthermore, we see a clear change in ancestry with the arrival of farming - the Fatyanovo Culture individuals were genetically similar to other Corded Ware cultures, carrying a mixture of Steppe and European early farmer ancestry and thus likely originating from a fast migration towards the northeast from somewhere in the vicinity of modern-day Ukraine, which is the closest area where these ancestries coexisted from around 3,000 BC.

Interestingly, in all individuals for which the chrY hg could be determined with more depth (n=6), it was R1a2-Z93 (Table 1, Supplementary Data 2), a lineage now spread in Central and South Asia, rather than the R1a1-Z283 lineage that is common in Europe [38,39].

The Abashevo axe did it (Mednikova et al. 2020)

A massive bronze battle axe from the Abashevo archaeological culture was studied using neutron tomography and manufacturing modeling from production molds. Detailed structural data were acquired to simulate and model possible injuries and wounds caused by this battle axe. We report the results of neutron tomography experiments on the bronze battle axe, as well as manufactured plastic and virtual models of the traumas obtained at different strike angles from this axe. The reconstructed 3D models of the battle axe, plastic imprint model, and real wound and trauma traces on the bones of the ancient peoples of the Abashevo archaeological culture were obtained. Skulls with traces of injuries originate from archaeological excavations of the Pepkino burial mound of the Abashevo culture in the Volga region. The reconstruction and identification of the injuries and type of weapon on the restored skulls were performed. The complementary use of 3D visualization methods allowed us to make some assumptions on the cause of death of the people of the Abashevo culture and possible intra-tribal conflict in this cultural society. The obtained structural and anthropological data can be used to develop new concepts and methods for the archaeology of conflict.

Human skeletal remains from excavations of the Pepkino burial mound bear many traumatic wounds on the skulls and postcranial bones (Figure 4). The primary hypothesis is that young men of the Abashevo culture fell at the hands of enemies, which were the representatives of another tribe or culture [14,16]. After their discovery in the XX century, the skulls of killed people of the Abashevo culture were restored using anthropological paste, including beeswax.

A simple explanation for obtaining such injuries is the conclusion that the victim stood face to face with their assaulter and tried to back away from the battle axe, but fell and received other lethal wounds. The superficial trauma by the battle axe as well as serious damage to a bone structure and deep cracks in the skull are visible in the upper part of the model.

The comparison of the real bronze axe with the model obtained from molds indicates their complete identity and the belonging of these axes from different archaeological sites of the Abashevo culture to the same cultural group. This conclusion may indicate intra-cultural conflict among the Abashevo people. As a final note, the presented results of quite diverse imaging methods indicate a new direction in the archaeology of conflicts and the applicability of 3D modeling methods to identify both weapons technologies and the specifics of the use of these weapons to injure humans.

A significant finding


At least five individuals from Neolithic burial sites in what is now Ukraine harbor ancestry that is normally associated with much later steppe populations. Labeled UKR_N_admixed in the plot below, these samples were part of the Mathieson et al. 2018 dataset and most were radiocarbon dated to well before 5,000 BCE. An interactive version of the plot is available here.


Their unusual ancestry probably explains why they form a cluster that appears to be pulling away from the ancient European hunter-gatherer cline towards the part of the plot home to RUS_Progress_En (from the Progress-2 Eneolithic burial site in the North Caucasus piedmont region). But, of course, there's more to this. For instance, consider the formal statistics-based qpAdm mixture models below:

Ergo, as much as a quarter of the genome of individual I1738, dated to 5473-5326 calBCE, might be derived from a population very similar to RUS_Progress_En. This is a big deal, because it's still widely believed that this type of ancestry didn't exist until the Eneolithic, and that it didn't spread significantly until the migrations of steppe pastoralists associated with the Early Bronze Age Yamnaya culture.

I'm confident, nay, certain, that my findings will be confirmed directly with more Neolithic samples from present-day Ukraine and surrounds.

Understanding the Eneolithic steppe


Archeologist David Anthony has teamed up with Harvard's David Reich Lab to work on a paper about the Eneolithic period on the Pontic-Caspian steppe.

A couple of other labs are also preparing papers on similar topics, and they've already sequenced and analyzed many of their ancient samples (for instance, see here). However, I don't have a clue when these papers will be published. My guess is that we'll have to wait a year or so.

Needless to say, knowing what happened on the Pontic-Caspian (PC) steppe and surrounds during the Eneolithic is crucial to understanding the origins of the present-day European gene pool. It's also likely to be highly relevant to the debate about the location of the Proto-Indo-European (PIE) homeland.

In this blog post I'll explain what I've learned about the Eneolithic peoples of the PC steppe based on already published data.

If we ignore Steppe Maykop samples, the currently available Eneolithic individuals from the eastern part of the PC steppe form an essentially perfect cline in my Principal Component Analysis (PCA) of ancient West Eurasian genetic variation.

The cline runs from the Mesolithic hunter-fishers of the Eastern European forest zone to those of the Eneolithic sites of Progress 2 and Vonyuchka in the North Caucasus foothills. Let's call this the Khvalynsk cline, because three of the samples are from a burial site in the Volga River valley associated with the Khvalynsk culture. The relevant datasheet is available here.


The reason that these samples form the cline is because they carry different ratios of admixture related to Caucasus hunter-gatherers (CHG) from what is now Georgia. Moreover, the Khvalynsk individuals appear to be relatively recent mixtures between sources rich and poor in this type of ancestry.

I also marked a Maykop cline on the plot. This cline is made up of individuals associated with the Maykop and Steppe Maykop cultures from the Caucasus Mountains and nearby parts of the PC steppe, respectively. The Maykop culture is dated to the Early Bronze Age (EBA) period, but the PC steppe was still part of the Eneolithic world at the time.

The Maykop cline is more complicated than the Khvalynsk cline, because some of the Maykop individuals carry genetic components that the others lack. These genetic components are closely related to the aforementioned CHG, as well as Anatolian Neolithic farmers (ANF) and Western Siberian hunter-gatherers (WSHG).

Note that the two clines intersect, but this isn't because any of the Khvalynsk cline samples harbor Maykop-related ancestry. It's largely because the Steppe Maykop individuals carry high levels of Vonyuchka-related ancestry.

So unless we're dealing here with a remarkable string of coincidences, then the Vonyuchka hunter-fisher must be a decent proxy for the people who spread significant levels of CHG-related ancestry north of the Caucasus.

The important question, therefore, is where and when exactly did this population form? And it's a question that the authors of the aforementioned upcoming papers should be aiming to answer comprehensively.


In my view, it was the result of interactions between the hunter-fishers of the North Caucasus and the southernmost parts of the PC steppe during the Neolithic period, perhaps around 6,000 BCE, just before significant ANF-related ancestry spread across the Caucasus during the Eneolithic. That's because the Progress 2/Vonyuchka samples lack ANF-related ancestry, or at least an obvious signal of it, and are dated to ~4,200 BCE. And when I say Neolithic in this context, I don't mean the Near Eastern type of Neolithic with well developed farming, but rather the local type of Neolithic still based on hunting and fishing.

Now, obviously, the people of the Corded Ware and Yamnaya cultures were the children of the Eneolithic PC steppe. So you might be wondering how they fit into all of this. I still don't know, and apparently neither do the scientists at Harvard (see here). However, I'd say that the Maykop cline isn't relevant to this question. The Khvalynsk cline might be relevant, but even if it is, this doesn't necessarily mean that the Yamnaya people are by and large derived from the Khvalynsk people.

Here's the same PCA plot as above, but this time with early Corded Ware and Yamnaya samples also highlighted. Note that, apart from a few outliers, they form a rather tight cluster that is shifted slightly away from the Khvalynsk cline, but probably not in the direction of the Maykop cline.


A couple of the Yamnaya outliers are shifted towards the "eastern" end of the Khvalynsk cline, and thus near the Progress 2/Vonyuchka samples. This isn't surprising because these Yamnaya individuals are from burial sites close to the North Caucasus and probably harbor significant levels of local ancestry.

The most extreme Yamnaya outlier, from a site in what is now Ukraine, is clearly shifted towards the Maykop cline, and even towards the Caucasus Maykop cluster. However, this is a female with no grave goods and she may have been a foreign bride or captive, possibly from a late Maykop settlement. It's also possible that her 3095-2915 calBCE dating is wrong.

I'm pretty sure that when we find out why the Yamnaya cluster is so deliberately shifted away from the Khvalynsk cline, we'll also discover how the early Corded Ware and Yamnaya populations formed. For now, I strongly suspect that this has something to do with gene flow from the western edge of the PC steppe and the ethnogenesis of the Sredny Stog culture, which was located just west of the Khvalynsk culture.

By and large, the PC steppe is still seen by historical linguists and archeologists as the most sensible place to put the PIE homeland.

However, a theory that the PIE homeland was located somewhere south of the Caucasus, and that instead the PC steppe was the late or nuclear PIE dispersal point, has gained popularity in recent years, largely thanks to the apparent lack of PC steppe ancestry in a handful of samples from Hittite era Anatolia. In this scheme, the Maykop culture took PIE into Eastern Europe and the Yamnaya culture subsequently spread late/nuclear PIE from the PC steppe, while Proto-Anatolian, the ancestor of Hittite, was introduced into Anatolia from the east along with Maykop-related ancestry.

This is possible, in the sense that almost anything is possible, but it doesn't strike me as the most parsimonious interpretation of the facts.

Even before ancient DNA, it was known that the Maykop culture colonized parts of the PC steppe, at least for a short time, and probably had contacts with the Yamnaya people and/or their antecedents. But it was generally seen as the vector for Caucasian and other non-Indo-European influences in PIE.

Moreover, not only were the Maykop and Yamnaya populations of fundamentally different genetic origins, but apparently the Yamnaya people didn't absorb any perceptible Maykop ancestry as they expanded into the North Caucasus region at the tail end of the Maykop period.

That's really difficult to explain if we assume that these groups were close linguistic relatives, and much easier to reconcile with the assumption that they were derived from different worlds culturally and linguistically.


Another important question is what happened to the Steppe Maykop people, because right now it looks like they vanished almost without a trace, essentially as if they were pushed out or even erased by the Yamnaya expansion. If they were indeed pushed out or erased, then it's likely that their language was as well.

As for the lack of PC steppe ancestry in Hittite era Anatolians, I honestly can't see this is as a significant obstacle to a PIE homeland on the steppe, especially if we consider that the most widely accepted Indo-European phylogenies show the Anatolian family as the most basal node.

In the opinion of the vast majority of experts, it's the most basal node because the Proto-Anatolian speakers were the first to leave the PIE homeland. And if they were indeed the first to leave the homeland, then why should we expect their descendants to harbor significant ancestry from the homeland? In my view, such an assumption would contradict the most widely accepted Indo-European phylogenies.

Aesch25


During the early 3rd Millennium BC much of Central and Northern Europe was being infiltrated by pioneer herders, often young men, from the east associated with the Corded Ware culture (CWC).

In some important ways, this expansion may have been very similar to the European colonization of the more remote parts of the Americas during the 16th and 17th centuries.

For instance, the European newcomers weren't always able to dominate the indigenous peoples, and, sometimes, instead of trying to impose their culture on them, they accepted theirs.

I suspect that Aesch25, an ancient sample from the recent Furtwängler et al. paper on the social and genetic structure of the prehistoric populations of the Swiss Plateau, represents a similar case.

Aesch25 wasn't buried with grave goods so he wasn't given a cultural context in the said paper. However, dated to 2864-2501 calBC, he's the earliest individual in this part of Europe with the originally Eastern European Y-haplogroup R1b-M269 and a CWC-like genome-wide genetic structure.


Indeed, the other fourteen samples from the same burial site, dated to more or less the same period as Aesch25, are overwhelmingly of local Neolithic farmer origin.

In any case, irrespective of his cultural affiliation and life story, Aesch25 represents an important data point in the search for the homeland of the so called Bell Beakers who spread across much of Europe during the Copper Age. That's because most Bell Beaker males belong to R1b-M269 and are very similar to Aesch25 in terms of overall genetic structure, apart from an excess of Neolithic farmer ancestry.

My view is that the Bell Beakers were an offshoot of the Single Grave culture (SGC), the westernmost variant of CWC. Of course, the SGC was centered on what is now northwestern Germany and surrounds, and didn't reach into the Swiss Plateau. However, in all likelihood it was founded by men closely related to Aesch25.

Below is a Principal Component Analysis (PCA) based on Global25 data featuring Aesch25 and several other individuals from the Furtwängler et al. paper. To view an interactive version of the plot, copy paste the data from the text file here into the relevant field here, then press Add to PCA. Also, you should copy paste each population separately to make sure that they don't form one grouping in the PCA key.

Aesch25 can easily pass for a CWC individual from what is now Germany (DEU_CWC_LN). On the other hand, the CWC samples from the Swiss Plateau (CHE_CWC_LN) are clearly shifted "south" relative to the German CWC cluster, which suggests that they harbor more Neolithic farmer ancestry. Indeed, they all belong to Y-haplogroup I2, which is especially closely associated with Middle Neolithic European farmers.

MX265, from Singen in southwest Germany, is the only sample in the Furtwängler et al. dataset that belongs to Y-haplogroup R1a. This is a somewhat unexpected outcome, because R1a is, overall, the most common Y-haplogroup in CWC males (see here).

Another surprise is that this individual is dated to just 763-431 calBC, which is a period that overlaps with the Hallstatt and La Tene cultures in Central Europe. Considering that these cultures are often associated with early Celts, was this person perhaps the speaker of a long lost Celtic language?

Corded Ware cultural and genetic complexity (Linderholm et al. 2020)


Open access at Scientific Reports at this LINK. Although very useful and broadly accurate, I'm really not sure what to make of this paper yet, especially in regards to its more nuanced inferences. I'll need to look at the genotype data at some point. Worthy of note is that most of the Corded Ware males sampled by the authors belong to Y-haplogroup R1b-M269, rather than R1a-M417, which is the dominant Y-haplogroup in previously published Corded Ware samples. From the paper:

During the Final Eneolithic the Corded Ware Complex (CWC) emerges, chiefly identified by its specific burial rites. This complex spanned most of central Europe and exhibits demographic and cultural associations to the Yamnaya culture. To study the genetic structure and kin relations in CWC communities, we sequenced the genomes of 19 individuals located in the heartland of the CWC complex region, south-eastern Poland. Whole genome sequence and strontium isotope data allowed us to investigate genetic ancestry, admixture, kinship and mobility. The analysis showed a unique pattern, not detected in other parts of Poland; maternally the individuals are linked to earlier Neolithic lineages, whereas on the paternal side a Steppe ancestry is clearly visible. We identified three cases of kinship. Of these two were between individuals buried in double graves. Interestingly, we identified kinship between a local and a non-local individual thus discovering a novel, previously unknown burial custom.

The PCA revealed that despite geographical proximity there is a distinct genetic separation between CWC and BBC individuals from southern Poland. The genetic variation of CWC individuals from southern Poland overlaps with the majority of previously published CWC individuals from Germany while the eight published CWC individuals from the Polish lowland [10,11] more closely resemble BBC individuals (Fig. S21). This fact is not unexpected if we consider the CWC communities in Polish lowlands as representatives of north-western parts of the CWC world called as the Single-Grave culture (see supplementary information). The genetic variation of BBC individuals from south-eastern Poland overlaps with the broad variation of BBC individuals from Central Europe (Bohemia, Moravia, Germany, south-western Poland and Hungary) (Fig. S22) which corresponds well with archaeological data.

Latest on Sintashta-Petrovka chariots (Lindner 2020)


Open access at Antiquity at this LINK. As far as I can tell, several individuals from the graves analyzed in this paper are in my ancient DNA dataset and the Global25 datasheets. Sample I1064 from the Kamennyi Ambar 5 cemetery comes to mind. Here's the abstract:

In Eastern Europe, the use of light vehicles with spoked wheels and harnessed horse teams is first evidenced in the early second-millennium BC Sintashta-Petrovka Culture in the South-eastern Ural Mountains. Using Bayesian modelling of radiocarbon dates from the kurgan cemetery of Kamennyj Ambar-5, combined with artefactual and stratigraphic analyses, this article demonstrates that these early European chariots date to no later than the first proto-chariots of the ancient Near East. This result suggests the earlier emergence of chariots on the Eurasian Steppe than previously thought and contributes to wider debates on the geography and chronology of technological innovations.

Ancient DNA vs Ex Oriente Lux


In recent years you may have read academic papers, books and press articles claiming that the Early Bronze Age Yamnaya culture of the Pontic-Caspian steppe was founded by migrants from the Caucasus, Mesopotamia or even Central Asia.

Of course, none of this is true.

The Yamnaya herders and closely related groups, such as the people associated with the Corded Ware culture, expanded from the steppe between the Black and Caspian seas, and, thanks to ancient DNA, it's now certain that they were overwhelmingly derived from a population that had existed in this region since at least the mid-5th millennium BCE (see here).

So rather than being culturally advanced colonists from some Near Eastern civilization, the ancestors of the Yamnaya herders were a relatively primitive local people who still largely relied on hunting and fishing for their subsistence. They also sometimes buried their dead with flint blades and adzes, but hardly ever with metal objects, despite living in the Eneolithic epoch or the Copper Age.

As far as I know, this group doesn't have a specific name. But in recent scientific literature it's referred to as Eneolithic steppe, so let's use that.

It's not yet clear how the Yamnaya people became pastoralists. Some scholars believe that they were basically an offshoot of the cattle herding Maykop culture of the North Caucasus. However, the obvious problem with this idea is that the Yamnaya and Maykop populations probably didn't share any recent ancestry. In fact, ancient DNA shows that the former wasn't derived from the latter in any important or even discernible way (see here).

On the other hand, Yamnaya samples do harbor a subtle signal of recent gene flow from the west that appears to be most closely associated with Middle to Late Neolithic European agropastoralists (see here). Therefore, it's possible that herding was adopted by the ancestors of the Yamnaya people as a result of their sporadic contacts with populations living on the western edge of the Pontic-Caspian steppe.

Eneolithic steppe is currently represented by just three samples in the ancient DNA record, and all of these individuals are from sites on the North Caucasus Piedmont steppe (two from Progress 2 and one from Vonyuchka 1).

As a result, it might be tempting to argue that cultural, if not genetic, impulses from the Caucasus did play an important role in the formation of the Yamnaya and related peoples. However, it's important to note that the North Caucasus Piedmont steppe was the southern periphery of Eneolithic steppe territory.

Below is a map of Eneolithic steppe burial sites featured in recent scientific literature. It's based on data from Gresky et al. 2016, a paper that focused on a specific and complex type of cranial surgery or trepanation often practiced by groups associated with this archeological culture (see here).


Incredibly, one of the skeletons from Vertoletnoe pole has been radiocarbon dated to the mid-6th millennium BCE. My suspicion, however, is that this result was blown out by the so called reservoir effect (see here). In any case, the academic consensus seems to be that the roots of Eneolithic steppe should be sought in the Lower Don region, rather than in the Caucasus foothills (see page 36 here).

Considering that nine Eneolithic steppe skulls from the Lower Don were analyzed by Gresky et al., I'd say it's only a matter of time before we see the publication of genome-wide data for at least of couple of these samples. Indeed, the paper's lead author is from the Deutsches Archäologisches Institut, which is currently involved in a major archaeogenetic project on the ancient Caucasus and surrounds. Unfortunately, the study is scheduled to be completed in about four years (see here).

But whatever happens, the story of Eneolithic steppe deserves to be investigated in as much detail as possible, because it obviously had a profound impact on Europe and its people.

In my estimation, at least a third of the ancestry of present-day Northern Europeans, all the way from Ireland to the Ural Mountains in Russia, is ultimately derived from Eneolithic steppe groups. It's also possible that R1a-M417 and R1b-L51, the two most frequent Y-chromosome haplogroups in European males today, derive from a couple of Eneolithic steppe founders. If so, that's a very impressive effort for such an obscure archeological culture from what is generally regarded as a peripheral part of Europe.

A final note for the year


I feel like I've spent a good part of 2019 banging my head against a thicker than average brick wall.

Much of this feeling is tied to the controversy over the ethnogenesis of the Yamnaya people, and my often futile attempts to explain that their origin cannot be sought in what is now Iran, or, indeed, anywhere outside of Eastern Europe.

This post is my final attempt to lay out the facts in regards to this topic. Next year I'll have better things to do than to argue the bleeding obvious.

Below are two graphs from a Principal Component Analysis (PCA) based on relatively high quality ancient human genotype data from the Caucasus and surrounds. They include two typical Yamnaya individuals from burial sites north of the Caspian Sea. I made the graphs with the Vahaduo Custom PCA tool here. The relevant datasheet can be downloaded here.



Here's what I'm seeing:

- the Yamnaya individuals sit on genetic clines made up of hunter-gatherers native to the Caucasus and various parts of Eastern Europe, including a trio from the southernmost part of the Pontic-Caspian steppe (labeled Steppe_Eneolithic), with whom they form a distinct cluster

- the samples from the Caucasus and the Iranian Plateau form very different clusters, so there's no support here for the ancient Caucasus/Iranian grouping that is often haphazardly invoked in scientific literature

- there's no indication that the Yamnaya and/or Steppe_Eneolithic groups experienced recent gene flow, or, for that matter, any gene flow whatsoever, from what is now Iran.

Of course, analyses based on formal statistics suggest that the Yamnaya population harbors minor western ancestry that is missing in Steppe_Eneolithic. In fact, I was first to argue this point (see here). So let's add a couple of ancient farmers from Western Europe to my PCA to see how they affect the graphs. The relevant datasheet is available here.



Yep, the Yamnaya pair appears to be peeling away very slightly, but deliberately, from the Steppe_Eneolithic individuals towards the part of the plot occupied by the farmers.

Admittedly, I'm no Sherlock Holmes, but even with my fairly average sleuthing abilities, I'm pretty sure I know how the Yamnaya people came to be. They formed largely on the base of a population very much like Steppe_Eneolithic somewhere deep in Eastern Europe, well to the north of the Caucasus, and nowhere near the Iranian Plateau.
